I suspect the yellow is tannins coming from tree leaves. Out in the country, I would not worry too much about heavy pollution effects on the water quality. I think anything accumulated to dangerous levels is unlikely. Remember that any plants that summer outdoors get that same quality of water.

I filter my captured rain water so that I can deliver it to plants with a pump sprayer.

Here is an “ounce of prevention is worth a pound of cure” idea

Take a length of pvc pipe 2-3” and drill a ton of holes in it. Lay that on the roof above the rain catch with a steep angle to divert the leaves away while still letting the water run through.

Then you won’t have to worry too much as the rain will wash the larger stuff away for you.

Unless your roof is composed of something toxic to plants I don't think there would be a problem using collected rain, even if leaves and other matter stain the water.

I have a foam roof with a rubber elastomeric coating. I collect rain in barrels. I don't divert the first part of the rain. It is full of dust which settles to the bottom of the barrel. As long as the water is open to the air and does not become oxygen depleted, it is highly unlikely anything harmful to plants will grow in there.

I use a sump pump to pump the water from my collecting tanks into 32 gallon plastic trash barrels in my sunroom. I filter it through an old T-shirt just to remove leaves. I cover the barrels and use the water.

I really liked that 25+ year old T-shirt. I wish it hadn't developed holes. At least I don't need to throw it away for a while.

OW showed us long ago how to use coffee filters. We use our old t shirts to tie up tomatoes. But, I think Camille had a good idea. I know you catch rain water, ES but really, how much rain do you get in a year? This is only a problem because we have so little pitch. Maybe it's aesthetics.

Phoenix averages 8 inches / 200mm of rain per year. It is extremely erratic. Some years we get very much more, and some years very much less. About 60% falls in thunderstorms during the summer monsoon; the remainder as gentle winter rains that blow here a day after southern California gets them.

I collected almost 300 gallons / 1135 liters in the one storm at my house so far this summer. Usually we have 4-6 summer storms, but not this year. I collected rain from two of four runoff points from my roof.

It looked as though it would rain last week so I put stock tanks under all 4 runoff points. No luck.

In a good storm I can collect 900 gallons of rain in 10-15 minutes. It sometimes comes down so hard you can't drive a car because the wipers can't keep the windshield/windscreen clear.

I have about 20 gallons left from the winter rain I collected. Most of the other barrels are full of summer rain, or empty. I clean each barrel with soapy water as I empty it, and set it ready to fill when we do have more rain. Whatever rain I collect in excess of that needed to fill all the barrels goes into the outdoor pond to reduce the salinity.

The photo faces south along one of three entries to my neighborhood. The road dips into a normally dry desert wash. This was taken in September 2014 about 3 hours after the rain stopped. If you enlarge the photo you will notice the water was above the crown of the road on the far side of the wash, and the place I stood to take this was also under water.
